You absolutely can change settlements anytime you want. You cannot (as of right now) have more than one settlement at the same time. If it's not an S-class, simply return to your ship, teleport to any other non-pirate system, and return to the system where you fought the dreadnought. The battle will start over, so repeat the process as many times as you want. Once the dreadnought is S-class, go buy it like any other freighter and enjoy your own awesome dreadnought!
